These are some projects which use Natural Docs and have put their documentation online. Many of them use custom CSS styles to give their documentation a unique and polished look. Some have even edited the source code to make the generated HTML fit in with their web site better or to add new features.

| MochaUI | MochaUI is a web applications user interface library built on the Mootools JavaScript framework. |
| jqPlot | jqPlot is a plotting and charting plugin for the jQuery Javascript framework. |
| PwnOS | PwnOS is an operating system being written from the ground up to be ideal for games and gamers on x86. |
| NokiX SDK | The NokiX SDK is mainly a reference for programmers writing applications, games or patches for Nokia DCT3 cellular phones. |
| LnBlog | LnBlog is a web-based weblog program that is written in PHP 4 and stores data in text files. |
